Can not delete single email without deleting the whole thread of same subject

Deleting OOO messages and meeting invitation replies deletes the whole thread, even conversations are off.
Outlook shows messages as individual but does not treat them such.
Can not delete 50 OOO messages in same subject, because whole thread of same subject goes to Bin.

Using Outlook New, because Outlook Classic is causing exchange syncing error messages when used with Outlook mobile.
No active Inbox rules. No Sweep rules.

Hardship on following emails, productivity impactes, Archive bloating. Hours wasted, possibly knowledge in the emails too.

So happy that you have viewed this case.

When you select the message, is the entire thread row highlighted or just a single email?

The whole email thread goes to bin, when i delete one OOO automatic reply in Inbox.

Could you provide a screenshot under Settings > Mail > Layout, what is currently selected for message organization (grouped or not grouped)?

Is this conversation mainly between you and another person, or is it mostly just you sending replies (like OOO messages or meeting responses)?

Group conversation and/or meeting conversation, 5 - 150 recipients

Should the expected behavior be that only the selected email is deleted and the rest of the conversation remains, even if you’re currently viewing the newest email in that thread?

I am not viewing emails in a thread. I have removed Grouping.

Could you please share the step-by-step actions you take for this issue?

I delete single OOO email in Inbox.
I go to Bin.
There is the thread of emails, instead of one.

In Inbox, without threading, i see only individual emails. I delete OOO message.
In Bin, i see this. Screenshot from mobile Outlook, same happens in desktop version.

The workaround has been for me, that i save all needed knowledge to OneNote with Outlook's send to OneNote function.

I tested this behavior on my side and observed the following:

On Outlook desktop (New Outlook), deleting a single OOO or meeting response email only removes that individual message. The rest of the conversation remains in the Inbox.

On Outlook mobile, when I delete a single email inside the conversation, the Deleted Items folder shows the whole thread grouped together which makes it look like the entire conversation was deleted. However, when I go back to the Inbox, the other emails are still there. This appears to be because Outlook mobile groups messages by thread by default, so the Deleted Items folder displays previously deleted items together under the same subject.

I also noticed that if I reply to the first email of the thread, the original message gets moved to the Deleted Items folder on desktop as well.

To help clarify further, could you please confirm:

After deleting one OOO reply, are the other emails in the conversation still visible in your Inbox, or are they actually missing?

When you check Deleted Items and see the full thread, are you viewing this on desktop or on your mobile device?

Ok, in New Outlook they are not in Deleted. But if i delete OOO message from Bin in Outlook mobile, also messages in Inbox of the same subject, gets deleted.

Also, i have not ignored any domain, sender, subject or other, but when i delete email, it is marked as ignored. I have only deleted te email, not ignored it. In Bin all email is marked as Ignored.

I am assuming that this is one of triggers, why messages end up being deleted from the same subject/headers.

Switching back to Classic is not an option, since it is not behaving well with Outlook Mobile and causing sync errors.

I will backup information on the emails in OneNote and treat Outlook as non-reliable information holder.

I’ve tested this scenario on my side and was not able to reproduce the same behavior.

When I use Ignore on a conversation, all emails in that thread are moved to Deleted Items, which is expected.

However, when I simply delete an individual email in that thread, only that selected email is moved to Deleted Items, and the rest of the conversation remains unaffected.

Based on this, deleting an email alone should not automatically mark the conversation as ignored or remove the entire thread.

Since your emails in the Deleted Items folder are showing the “Stop ignoring” option, this indicates that Outlook is treating those conversations as being in an ignored state, even though you did not intentionally select Ignore.

Given that this behavior could not be reproduced and appears specific to your environment, it may be related to an issue within your Outlook profile, configuration, or tenant. I highly suggest contacting Microsoft Support for further investigation, as they can check backend settings and logs to identify what is causing the Ignore flag to be applied automatically. If the issue requires further attention, they can escalate it to a specialized team for deeper analysis.

I have not ignored a sender, message, conversation, domain.

When i delete email, it gets stamped as ignored. By Outlook, policy whatever*. Not by me.*
Yes, it may be related to an issue within my Outlook profile, configuration, or tenant.

Since i have a workaround in the issue, i let our Service Desk take care of real Business Critical incidents and requests.

That said, if possible, I'd still recommend raising a support ticket with Microsoft directly. This way, their team can take a closer look at your account and determine whether this was an account-level issue or something affecting your tenant as a whole. The behavior matches Outlook’s Ignore Conversation feature, which automatically moves all current and future messages in a conversation (thread) to Deleted Items. When Ignore is enabled on a thread, any related message that arrives or is acted on can cause the whole conversation to be moved, even if Conversation view is turned off.

In Outlook 2010 and later, when Ignore is used on a message, Outlook:

Deletes that message.
Tracks all future messages related to that message.
Automatically moves those future messages directly to Deleted Items.

This is logged as a DefaultFolderType:DeletedItems-Conversations Processing Agent event and causes messages in that thread to bypass the Inbox and go straight to Deleted Items.

To stop whole threads being deleted when removing OOO messages or meeting replies:

Identify whether the affected messages are part of a conversation that was previously Ignored.
Stop ignoring that conversation (Unignore) so new messages in that subject/thread are treated as normal individual messages instead of being auto-moved to Deleted Items.
After unignoring, delete the specific OOO or meeting-reply messages again; they should now delete individually instead of taking the whole thread.

If rules are not configured and Sweep is off, Ignore Conversation is the primary Outlook feature that can cause this kind of automatic deletion behavior for entire threads.
